Run this after updates, when things feel off, or when re-onboarding an existing setup. This phase can be run standalone (option 3 in the re-running menu). ### Understanding the System First Before auditing, understand what you're looking at. These identity files are **not your entire memory system**. They are generated outputs and configuration that sit on top of a SQLite database with vector embeddings, semantic search, time-based decay scoring, and scheduled synthesis. Do not make assumptions about the system's efficiency based on what you see in these files alone. MEMORY.md in particular is **programmatically synthesized** from the database — it is regenerated on a schedule (daily by default) from scored, decay-weighted memories. It is not a flat file that grows forever. If it looks cluttered, the issue is likely stale database content or a synthesis that hasn't run recently, not a fundamental design problem. ### File Separation Audit Read all identity files and check for cross-contamination: **SOUL.md** should ONLY contain: - Personality, tone, communication style - Formatting preferences - Behavioral boundaries - Emotional/social guidelines **SOUL.md should NOT contain:** - Project details, technical notes, code patterns - Memory items, recent work logs, session context - User profile information **IDENTITY.md** should ONLY contain: - Agent name, creature type, vibe - Visual identity / avatar - Origin story (if set) **USER.md** should ONLY contain: - User's name, pronouns - Professional context and role - Project list with locations - Trust and permission settings - Known contacts and their permissions **AGENTS.md** should ONLY contain: - Operational instructions and behavioral settings - The Signet block (required for harnesses without MCP) - Custom rules and instructions - Harness-specific configuration **MEMORY.md** should ONLY contain: - Current active context and project status - Recent work summaries - Technical notes relevant to current work - Open threads and blockers If content is in the wrong file, move it. Trim to what's actually needed. 4. **Missing content** — Are the "About Your User" or "Projects" sections still empty templates? The interview flow is identical; only the I/O surface changes. **Discord / Chat:** The interview works in chat surfaces but file writes need to route through the daemon API (`POST /api/config`) rather than direct filesystem access. The conversational flow is the same.
